Can a landlord apply apply a combined payment to late fees before applying it to rent/utilities?

My roomate was late on paying rent/utilities.  We wrote checks to cover the remainder of the amount due for rent and utilities, and we also included an amount that would pay $100 of the late fees that acrued (for one day of being late). Instead of applying the payment to rent and utilites, the payment was applied to rent and late fees. And now the utilities are overdue and we were issues new $105 fee for being late on utilities.  Is it okay for a landlord to do that?
